SmartSeptoria cannabis is a fungal pathogen that causes Septoria leaf spot on Cannabis sativa L. Here, we report the first two genome assemblies of S. cannabis generated using PacBio HiFi reads and Oxford Nanopore reads. The estimated genome sizes were 35.1 Mb and 32.7 Mb for isolates 22383 and 18CL004, respectively. The assemblies contained 14 and 15 contigs ≥300 kb, including 12 and 9 putative telomere-to-telomere chromosomes. Genome annotation predicted 13,631 and 13,048 protein-coding genes, including 352 and 346 predicted effectors, 31 secondary metabolite biosynthetic gene clusters in each isolate, and 472 and 467 carbohydrate-active enzymes. These genome assemblies provide foundational resources for comparative genomics and for understanding the biology and pathogenicity of S. cannabis .
